Added “UseAllDOMs” mode to the code. In this mode, additional particles are written to the frame for which all DOMs instead of only hit ones are used in the likelihood reconstruction. Calibration formulas were provided by Sandy.
Added configuration parameter for BadDomList support, only important for new “UseAllDOMs” mode (in case the input pulse map was cleaned properly).
Updated the calibration formula for ORIG_Neutrino with Sandy’s new values.

Pre-Release V00-00-01
The sandbox version has undergone first stage code review and is awaiting release. Major revisions since the beginning of the code include removing all analysis programming and zeroing in on the final cuts and equations for energy calculations. The code still needs to be updated with current IceCube coding (such as exchanging maps and vectors for the matrices currently used to add up the photoelectrons), which will occur in future releases. The major focus of this pre-release was to enter code review quickly in order to use the module in Level 3 processing of IC79 dataset.
